Yes, stock exhaust.
For the ECU, there are a few reasons. Mostly so the AccessPort can read all sensor data. (There are other ways to do this however I like the ease of use with the AP). Another reason is the COBB OTS map improves on the stock tuning.
This particular vehicle has a specific map loaded in order to compensate for the bypassed air pump
